I've been having an issue where my companion (Andreja) would become absolutely furious if I kill a certain Spacer/Pirate/Ecliptic upon boarding their ship. She reacts as if I have killed an innocent civilian. It doesn't always happen but it does happen semi-frequently, and usually it's the boss or a higher level enemy in the pilot's room. She will get angry, stop following you and say that she needs to talk to you.

Board a Pirate/Spacer/Ecliptic ship. Fight your way through the ship. Upon killing one of the higher level enemies in the pilot room, your companion will react angrily and stop following you.
