Did a Freestar Ranger hostage mission, boarded the ship, killed the enemies and freed the hostage. I then went back to my ship, undocked, did some things on my ship before saving & closing the game. The next day I load the save, when I hear my ship getting hit. I spring to the cockpit seat to find the freed ship attacking me. I reproduced this with a second mission, but you have to restart the game before loading the save.
