the Sam Coe quest mission entails capturing or destroying the freighter DUMAS. killing the sec captain, and two sec officers in the cockpit area will cause an instant reduction in companion affinity, much like committing a murder would. So either they are erroneously tagged as civilians, or they are supposed to be secured non lethally (which is not indicated by any mission parameters). im guessing the first, because destroying the freighter still an option.

one cumbersome workaround, if you didn't happen to have an EM weapon, was to wound the three crew and let Sam kill them off.
